In the upgrade features, we see that Gift Certificates were an area that was to be improved. Did the upgrade handle this process, or is there something we need to do to on our end to make ensure a smooth delivery process for our customers?

To get the most benefit you should be using the new One Page Checkout Plus checkout. Also, you should update your order receipt email template to use the new [[Order.AmountDue]] tag which matches what is shown on the new checkout page. This amount is the order total minus any gift certificates and loyalty points credits (i.e. the amount that was actually billed to a customer's credit card).
